Based on the generated result, the shear capacity of bolt greatly affected by thickness of grouting. The thicker the grouting, shear capacity of bolt will be lowered. As the bottom of the base plate will be filled with high strength non shrink grout, can I assume the level arm effect can be ignored once the bottom of base plate was filled?

Thank you for your enquiry and apologies for overlooking this question.
For the thickness of the grout, as the thickness of grout increases, the bending moment acting on the fastener increases as well. You may refer to formula (6.1) in the lowest part in the screenshot attachment for the design moment acting on fastener due to lever arm.
Meanwhile, I have also attached the provisions in MS EN1992-4 that may help you with the consideration of lever arm and conditions that can assume without lever arm checks. In order to assume fastening without lever arm, condition in 6.2.2.3 (1) a) & b) needs to be satisfied.
A quick example here based on 1)b)2) will be if you're designing to HY200v3 + HAS 8.8 M12, 6mm grout and below will be assumed as without lever arm while 7mm onwards will be checked with lever arm; while having grouting strength of at least of the base material but not lesser than 30N/mm2.
